Input: TIFF files of microarray images obtained from microarray scanner (up to 3 channels) or phosphoimager, microarray layout file produced by Xact Personal Microarrayer
Output:
- Integral Intensity File in specified comma delimited format contains fluorescent intensity data of spots printed on microarray surface.

Composite Image

Xplore builds composite images that provide an easy way to identify differential expression of clones printed on the microarray. Neutral gray color shows zero differential. Colored spots visualize differential expression. Prevailing color correspond to the channel with higher intensity. Spot brightness indicates level of expression.

 

Spot Locating and Data extraction Procedure

Xplore provides manual and automated methods for location of spots on the image based on the map file created by the spotter software. With highly ergonomic interface of Xplore it is typically takes about 10 minutes to locate and extract data from an image of over 10K spots. Xplore extracts numerical data corresponding to the signal and background areas of the spots.

 

Tools for Locating Spots on Low Expression Images.

Most of the real-life microarray experiments deal with low expressing clones. Majority of the spots correspond to the low expressed genes can be hardly detected visually. Xplore provides image color inversion, background subtraction and advanced automated locating algorithms that help to highlight and locate "invisible" spots with 100% accuracy.

Additional information about fluorescent microarray surface (such as integral intensity or average intensity of selected area) helps in leveling sensitivity of scanner channels, quality control and interpretation of experimental results. Xplore offers variety of tools for scanner-resolution (pixel-level) statistical analysis of  microarray images.
